Sediment temperature characteristics and their relation to distribution patterns of two sentinel crab species in intertidal flats in western Japan
Abstract

In the context of global climate change, monitoring focused on temperature and benthic animals in intertidal flats and the development of metrics to assess climate change and ecosystem responses are essential for a sustainable society. However, few studies have assessed the relationship between intertidal sediment temperature and the distribution of benthic animals. To address this gap, in the present study, intertidal sediment temperatures were observed in 12 intertidal flats in 11 survey areas over 335 days, from October 2, 2019, to August 31, 2020, using water temperature data loggers. The characteristics of intertidal sediment temperatures were variable among the survey areas, and a correlation analysis suggested that such characteristics are possibly influenced by various spatial-scale factors, such as geographical, basin, and habitat scales. Furthermore, two sentinel crab species, Macrophthalmus japonicus and Macrophthalmus banzai were collected, and the number of wintering individuals of each species was estimated based on their carapace width to analyze the changes in abundances of the two species in each survey area. The results show that the number of days with daily minimum temperature ≥ 19 °C was the factor that influenced the abundance rate, suggesting that M. japonicus and M. banzai populations may decrease and increase, respectively, according to future climate change in Japan. Our findings emphasize the importance of long-term monitoring of sediment temperatures and benthic animals in intertidal flats to evaluate the influence of future climate change.

Spawning habitat suitability maps for the conservation of the tri‐spine horseshoe crab <scp>Tachypleus tridentatus</scp> in Tsuyazaki Cove, Fukuoka, Japan
Abstract

The suitable spawning habitat of Tachypleus tridentatus was estimated and mapped for the first time using scientific modelling in Tsuyazaki, Fukuoka, Japan. A total of 43 nests were found at five sites from 2018 to 2019. Of these 43 nests, the location information of nine nests at one of the sites was used as ‘Training data’ for constructing the models.

A series of procedures was employed to determine the relationship between the biological data and their physical parameters to estimate the suitable spawning habitat. First, the contribution rates of the physical parameters (beach elevation, slope and sediment) to nest locations were evaluated. Second, physical parameters that showed significant contribution rates were chosen to estimate suitable spawning habitats.

It was found that the beach elevation was the most significant parameter for estimating suitable spawning habitats. Mean high water neap to mean higher high water was estimated as suitable spawning habitat, and 74% of the nests were fitted in an area assessed as suitable. The result was consistent with previous studies.

The area of suitable spawning habitat was estimated to be only 476 m2 out of 1943 m2, comprising 24% of the sandy beach in the study site. Therefore, it was concluded that the conservation and restoration of spawning grounds is a high‐priority and urgent issue at the site.

It is proposed that scientific modelling of nest/egg occurrence and beach elevation can effectively determine suitable spawning habitats. Thus, it is possible to quickly establish the habitat most suitable for spawning in coastal environments and help plan conservation strategies for this globally endangered species.

DEVELOPMENT OF A SEDIMENT PARTICLE SIZE PREDICTION METHOD FOR TIDAL FLAT BASED ON IMAGE ANALYSIS USING DEEP LEARNING
Our study aimed to develop a simple particle size estimation method for tidal flats and to verify its applicability for sediment classification of tidal flats. We conducted 1) the survey of the particle size distribution of tidal flats and photographing of the surface layer at 51 points located at the mouth of the Saba River in Yamaguchi Prefecture and 2) the estimation of the particle size by image analysis using machine learning from the surface photographs. The results showed that the tidal flat surfaces with mud content of less than 20% and those with mud content of 20% or greater could be discriminated from the images with an accuracy of approximately 73%. Next, tidal flat images were classified into four categories of mud contents using machine learning; less than 15%, 15% to 25%, 25% to 35%, and 35% or more. The percentages of correct images in each category were 72%, 48%, 45%, and 75%, respectively. These results suggest that the machine learning image analysis used in this study can improve the accuracy of the discrimination when the partition of the mud content is set to be coarser.

Electronic decision-support tools are becoming an essential component of government strategies to tackle non-native species invasions. This study describes the development and application of a multilingual electronic decision-support tool for screening terrestrial animals under current and future climate conditions: the Terrestrial Animal Species Invasiveness Screening Kit (TAS-ISK). As an adaptation of the widely employed Aquatic Species Invasiveness Screening Kit (AS-ISK), the TAS-ISK question template inherits from the original Weed Risk Assessment (WRA) and related WRA-type toolkits and complies with the ‘minimum requirements’ for use with the recent European Regulation on invasive alien species of concern. The TAS-ISK consists of 49 basic questions on the species’ biogeographical/historical traits and its biological/ecological interactions, and of 6 additional questions to predict how climate change is likely to influence the risks of introduction, establishment, dispersal and impact of the screened species. Following a description of the main features of this decision-support tool as a turnkey software application and of its graphical user interface with support for 32 languages, sample screenings are provided in different risk assessment areas for one representative species of each of the main taxonomic groups of terrestrial animals supported by the toolkit: mammals, birds, reptiles, amphibians, annelids, insects, molluscs, nematodes, and platyhelminths. The highest-scoring species were the red earthworm Lumbricus rubellus for the Aegean region of Turkey and the New Zealand flatworm Arthurdendyus triangulatus for Croatia. It is anticipated that adoption of this toolkit will mirror that of the worldwide employed AS-ISK, hence allowing to share information and inform decisions for the prevention of entry and/or dispersal of (high-risk) non-native terrestrial animal species – a crucial step to implement early-stage control and eradication measures as part of rapid-response strategies to counteract biological invasions.

In this study, the early development of Cobitis striata fuchigamii was described using aquarium-spawned eggs and juveniles. Egg yolk diameter after water absorption was 1.0‒1.1 mm, and the spherical, demersal eggs had a light-yellow yolk, no oil droplets, and low viscosity. Newly hatched larvae [4.0–4.5 mm in total length (TL)] had 44‒45 (27‒28 + 17‒18) myomeres (26‒27 between the pectoral fins and the middle of the anus), two pairs of short tubular outer gill filaments on the cheek, and only a few melanophores on parts of the eye. Notochord flexion began at 5.1–6.8 mm TL and ended at 10.0 mm TL. The number of fin rays on each fin was finalized at approximately 25.0 mm TL. Lateral line spots of the larvae were indistinct, and juveniles formed blotches at approximately 25.0 mm TL. The barbels were formed in the following order: third, second, and then first. The formation of membranous fins occurred in the following order: pectoral, caudal, dorsal, anal, and then pelvic; full fin ray complements occurred in the caudal, dorsal, anal, pectoral, and pelvic regions. Some individuals (5.1–7.5 mm TL at the flexion stage) had free lateral neuromasts on the caudal region, each with a short cupula.

Temporal changes in benthos at intertidal zones' communities in the Kuma River system: ecological monitoring before, during, and after the Arase dam removal
Few studies have investigated the response of estuarine ecosystems to high dam removal with embankment heights exceeding 15 m. Focusing on the Arase dam removal project in the Kuma River system, we surveyed the intertidal zones in the Kuma and Mae River estuaries between 2011 (before the removal) and 2018 (after the removal) to assess the changes in sediment conditions and benthic fauna. A total of 14 surveys were conducted in the fall and spring, with a total of 178 sites, of which 138 sites were used for the analysis. Coarse-graining was observed in the spring of 2012 and 2014, which may have been associated with the permanent gate opening of the Arase Dam in 2010 and the flush in 2011. The results of the benthos community analysis indicated that the changes in the fauna at each site were not based on the specific survey period or season. Therefore, it is possible that the dam removal had no significant impact on the estuarine benthic community. However, the number of infaunal species in both estuaries increased from the fall of 2012 to approximately 2014. During the same period, the occurrence of the mud and ghost shrimps increased, as were the number of symbiotic species that inhabit these shrimp burrows. The coarse-graining of the sediment in the intertidal zones may have expanded the habitat of these species, which are commonly found at sand and sandy mud flats. Since the relationship between the observed changes in the benthos community and the Arase Dam removal has not been fully verified, the dynamics of sediment transportation during the removal should be further evaluated.

Differences in conservation candidate tidal rivers by cross‐taxon analysis in the Japanese temperate zone
For effective biodiversity conservation, verifying the correspondence of conservation sites among taxa and identifying the environmental characteristics of these sites are essential; however, only a few such studies have been performed in estuaries. The aim of the present study was to verify the surrogacy of estuarine gobies and crabs, to identify tidal rivers of high conservation priority, and to describe their environmental characteristics. Distribution data for gobies and crabs were collected from 158 tidal rivers in the Kyushu region, Japan. Three conservation scenarios were analysed based on the distribution data of gobies alone, of crabs alone, and of both taxa, in order to assess the correspondence of the conservation candidates (i.e. tidal rivers) between taxa. The degree of correspondence was poor for the candidates selected on the basis of the distribution data of gobies or crabs separately. More efficient candidates were selected based on the data for both taxa. The environmental characteristics of tidal rivers with high irreplaceability for conservation differed between the taxa. Tidal rivers forming and maintaining large tidal flats covered with fine sediment might have high irreplaceability for goby conservation, whereas rivers with saltmarshes connected to supratidal and intertidal zones might have high irreplaceability for crab conservation. Tidal rivers with a high priority for conservation were identified by overlapping the candidates for three scenarios. These tidal rivers are not necessarily large, but have steep basins with river mouths that are less exposed to ocean waves. Moreover, the percentage of artificial areas in these rivers was low, suggesting that these rivers have not been exposed to excessive anthropogenic disturbance that leads to loss of estuarine habitat. These results show that gobies and crabs are not surrogates for one another. 1.2.3.4.5.

Habitat suitability maps for juvenile tri-spine horseshoe crabs in Japanese intertidal zones: A model approach using unmanned aerial vehicles and the Structure from Motion technique
The tri-spine horseshoe crab, Tachypleus tridentatus, is a threatened species that inhabits coastal areas from South to East Asia. A Conservation management system is urgently required for managing its nursery habitats, i.e., intertidal flats, especially in Japan. Habitat suitability maps are useful in drafting conservation plans; however, they have rarely been prepared for juvenile T. tridentatus. In this study, we examined the possibility of constructing robust habitat suitability models (HSMs) for juveniles based on topographical data acquired using unmanned aerial vehicles and the Structure from Motion (UAV-SfM) technique. The distribution data of the juveniles in the Tsuyazaki and Imazu intertidal flats from 2017 to 2019 were determined. The data were divided into a training dataset for HSM construction and three test datasets for model evaluation. High accuracy digital surface models were built for each region using the UAV-SfM technique. Normalized elevation was assessed by converting the topographical models that consider the tidal range in each region, and the slope was calculated based on these models. Using the training data, HSMs of the juveniles were constructed with normalized elevation and slope as the predictor variables. The HSMs were evaluated using the test data. The results showed that HSMs exhibited acceptable discrimination performance for each region. Habitat suitability maps were built for the juveniles in each region, and the suitable areas were estimated to be approximately 6.1 ha of the total 19.5 ha in Tuyazaki, and 3.7 ha of the total 7.9 ha area in Imazu. In conclusion, our findings support the usefulness of the UAV-SfM technique in constructing HSMs for juvenile T. tridentatus. The monitoring of suitable habitat areas for the juveniles using the UAV-SfM technique is expected to reduce survey costs, as it can be conducted with fewer investigators over vast intertidal zones within a short period of time.

DEVELOPMENT OF PREDICTION METHOD FOR HABITAT OF BRACKISHWATER RARE GOBIES USING AI IMAGE ANALYSIS
It is necessary to develop an efficient habitat survey method that does not depend on the surveyor's ability to collect organisms in the tidal flats. We have developed a method to predict the habitat status of goby fishes inhabiting tidal flats by using image analysis, which is one of the specialties of convolutional neural networks, a type of deep learning. The percentage of correct answers for the three species of goby species was relatively high, ranging from 0.72 to 0.74 and the accuracy of identifying them as “absent” was extremely high, ranging from 0.81 to 0.94. Change of crab and goby fauna in the mitigation tidal flats in the Naka River estuary.
In the mouth of the Naka River in Tokushima Prefecture, approximately 24% of the estuarine environment has been altered because of heightening of the embankment as a countermeasure for the earthquake and tsunami in 2012. Artificial tidal flats, aimed at conserving the habitat of endangered benthic species, were created for mitigation of negative impact due to the construction. To assess the effectiveness of the mitigation, we set nine survey sites in the area, and conducted monitoring the sites 10 times between 2013 and 2017. Thirty three species of crabs and 27 species of gobies were found in the surveys. All threatened and near threatened crabs and gobies found during the first survey were collected during the subsequent surveys as well, suggesting that the habitat of these species has not disappeared due to the construction. We confirmed a decrease in the mean mud content in most of the survey sites in winter 2015, due to a large flush in summer 2014. Contrarily, the mean mud content increased at the mitigation sites due to the introduction of silt dredged from a neighboring river after the large flush. Nine survey sites were analyzed separately in the high (four sites) and low compartments (five sites) according to the range of elevation. The results of the high compartment sites, including two mitigation sites, suggested that the sites had fauna similar to that of the reference sites, after about two and a half years from the construction. On the contrary, the results of the low compartment sites suggested that the sediment condition and fauna changed in most of the sites due to the large flush. However, the dredged silt was supplied around the mitigation sites. Therefore, the fauna similar to that of before the embankment construction was formed around the mitigation sites after its construction.

We evaluated the morphological, distributional, and genetic characteristics of the freshwater sculpin, Cottus pollux, in Kyushu Island, Japan. Based on pectoral fin ray number, the sculpins inhabiting 30 rivers were divided into two types [modes 13 (M13) and 15 (M15)]. We evaluated four environmental parameters: length of main river (L-MR), average gradient of main river (G-MR), distance from sampling site to river mouth (D-SM), and gradient around sampling site (G-S), and compared the two types. L-MR, D-SM, and G-S were significantly larger for the rivers that contained M13 fish than for those containing M15 fish. M13 individuals were distributed in the upstream areas of large river systems, suggesting a fluvial life history, whereas M15 individuals were distributed in the downstream areas of small river systems, indicating an amphidromous life history. We conducted phylogenetic analysis based on mitochondrial 12S rRNA [788 base pair (bp)] and control regions (386 bp). Mitochondrial DNA analysis showed that both M13 and M15 groups were genetically of C. pollux middle-egg type (ME). Our findings proposed the hypothesis that C. pollux ME in Kyushu Island exhibits dimorphism in both morphological and distributional traits. Additionally, haplotype distribution indicated that the fluvial M13 populations had higher genetic specificity in each river in contrast to the existence of one genetic group of amphidromous M15 individuals in Kyushu Island.

• Abiotic and biotic factors influence the habitat use of four species of Gymnogobius (Gobiidae) in riverine estuaries in the Seto Inland Sea Reviewed

Gobies that are phylogenetically related or coexist in the same marine and estuarine systems often exhibit abiotic and/or biotic habitat segregation. Thus, it is possible that species of Gymnogobius inhabiting the same riverine estuaries also exhibit abiotic and/or biotic habitat segregation. The goal of this study was to determine the differences in abiotic and biotic habitat use between these species by sampling goby and host shrimps, and by examining the physical environments of the rivers where these species are found. The surveys of goby and host shrimps were conducted in the estuaries of the Saba and Ibo rivers, which drain into the Seto Inland Sea, a body of water that separates three of the four main islands of Japan. We used hand nets and shovels to collect goby and host shrimps, and measured median sediment particle size, elevation, and salinity at each site. Generalized linear models (GLMs) were used to assess the preferences in abiotic and biotic habitat use by the goby species. Median particle size, salinity, and elevation were used as the abiotic environmental predictors, whereas the presence/absence of host shrimps were re-organized into four categories consisting of “Upogebia major” only, “Nihonotrypaea japonica” only, “Upogebia major &amp
Nihonotrypaea japonica,” and “Upogebia yokoyai,” which were used as the biotic environmental predictors. The GLMs demonstrated that median particle size had the largest influence of the abiotic variables, with goby species segregating according to differences in sediments
moreover, there was some evidence suggesting that the host and symbiont do not always correlate at the species level. Our results indicated that although there is some overlap in abiotic and biotic habitat use among the four species of Gymnogobius, the differences were broad enough to provide an explanatory mechanism as to how these species can coexist in the same river systems.

We collected two gobies, Apocryptodon punctatus and Acentrogobius sp. A, and four alpheid shrimps from an estuary in southern Japan, to identify the symbiotic shrimps with gobies and to understand their partner specificity and dependency. Analysis based on generalized linear models identified two specific partners for each goby. A. punctatus frequently coexisted with partners and showed similar habitats, suggesting that this goby might be an obligate mutualist. Acentrogobius sp. A had lower rates of coexistence and appeared in habitats different from one of its partners, suggesting that this goby might be a facultative mutualist.

We developed habitat suitability models for eight threatened goby species inhabiting tidal flats in the estuary of Kuma River in Kyushu Island, Japan. The best models selected several environmental factors, which were supported by area under the curve (AUC) values ranging from 0.793 to 0.976. The habitat suitability curves for each variable demonstrated various slopes, suggesting interspecific differences in habitat suitability for each environmental factor. The results suggested that the range of environmental gradients in tidal flats influences the richness of the threatened goby species.

The invasion of the Asian clam, Corbicula fluminea (O.F. Müller, 1774), has caused serious ecological and economic problems worldwide. In the Japanese archipelago, C. fluminea has been identified using morphological characteristics in most distribution surveys. However, a recent study has shown that morphology alone cannot be used to identify C. fluminea due to its superficial similarity to the related native species C. leana Prime, 1867. Consequently, the present distribution of C. fluminea is still poorly understood. We surveyed the distribution of C. fluminea on Kyushu Island, Japan, by sequencing the cytochrome b region of the mitochondrial DNA, a region that can be used to distinguish the two clam species, and found that C. fluminea was already established throughout the entire island, except at a single site where Corbicula clams comprised solely of C. leana. In response to this serious situation, we suggest using PCR-RFLP method, which was employed here, to distinguish the two clam species for more effective and rapid surveys.

We developed distribution models for two near-threatened gobiid fishes, Tridentiger barbatus and Tridentiger nudicervicus, based on distribution data and geographic variables in the Ariake Sea, the Yatsushiro Sea, and Suonada Bay. Subsequently, we estimated the potential distribution of both species across all areas of the Seto Inland Sea based on the model predictions. The models indicated high accuracy and demonstrated that both species inhabit shoal and relatively enclosed waters. Predicted potential distribution areas of the two species included all sites with previous records and a few new sites without existing records.

First, we explicitly identified stable salinity conditions of buffer waters in shallow underground areas at the boundary between land and sea. In both locations where the backlands were mountain forests and where the backlands were plains, the salinity of surface water fluctuated with the ebb and flow of the tide, whereas the pore water was stable at low salinity. Surface water salinity was influenced by tides and precipitation, while pore water salinity was not influenced by tides and was stable. Porewater on the mountain side was unaffected by not only tide bute also precipitation.
The benthic fauna of the tidal flats differed between the mountain side and the plain side, with reeds growing on the mountain side, and the benthic species diversity was high. The low salinity of the pore water supports the growth of reeds, and as a result, it can be inferred that the species diversity is high due to the presence of organisms that depend on the reed zone.
